# WORLDLINE — 35_Project_TheHats

## Genesis

This project picks up where `20_Project_MarathonLament` BT90 left off. The conceptual framework is in place (biology = engineered cryptographic broadcast architecture; weird structures = engineering solutions to specific CS subproblems); TheHats operationalizes it by reading the cell's source code at every measurable layer.

The trigger conversation (operator, 2026-04-26):

> *"Open up project 35 TheHats. Time to find out what the code looks like. Open up The base three files with the readme with this"*

The "this" being the BT83-BT90 framework chain from MarathonLament. The implication: the framework is real enough to deserve its own project, with the measurement work as the first-class concern.

---

## BREAKTHROUGH 1 — Project genesis: lifting the BT83-BT90 framework from `20_Project_MarathonLament` into a dedicated measurement project (2026-04-26)

- **Claim:** The cryptographic-broadcast-architecture framework, established empirically (BT83-BT86) and conceptually (BT87-BT90) in `20_Project_MarathonLament`, has crossed the threshold from "interesting reframing" to "actionable measurement program." The framework predicts a measurable, computable privacy-stack-depth metric per cell type. Building that metric, validating it on public data, and using it to operationalize the recycler hypothesis is sized as its own project.

- **The 8-link chain inherited from MarathonLament:**
  1. **BT83** — IR rate per intron, RPL19 51% retention, snoRNA-host pattern (4th independent test)
  2. **BT84** — AA frame consequence (8/15 in-frame, 7/15 frameshift among top 15 IR introns)
  3. **BT85** — cohort P-vs-S splice differential (S100A6 lead hit at log2FC -0.74)
  4. **BT86** — full-atlas comprehensive (15,658 ≥2× junctions across cohort; chr17:40M, chrM, chr14:55M coordinated hot zones)
  5. **BT87** — wobble as RNA-inventory privacy mechanism; protein = signal, RNA = substrate
  6. **BT88** — hidden-vs-broadcast operational map (proliferation + Ral-trafficking-rewiring hidden; SASP broadcast); Krause 2022 anchor
  7. **BT89** — protein layer is selected for surveillance (5 reasons including RNA-virus vulnerability); same architecture is privacy AND verification
  8. **BT90** — biology IS a CS problem; weird structures (IDRs, glycans, m6A, alt splicing, exosomes, frameshifting, MHC polymorphism) ARE engineering solutions to specific CS subproblems

- **The pivot:** MarathonLament was a "discovery" project — it found and named the architecture. TheHats is a "measurement" project — it builds the instruments to read every layer. Different posture, different deliverable, different project home.

- **What's already in hand for the measurement work:**
  - Atlas at the splicing layer: `27_Project_WingsAboveMorning/quantum_biology/staff/` pipeline, atlas_full6.db, per-sample STAFF outputs at C-kernel speed (Apr 25 build)
  - Cohort empirics: 6 HAEC+PBMC samples (P1-P3 + S1-S3), full-atlas differential at `desync-engine:/tmp/intron_lineage_full6/cohort_full_atlas_differential.json`
  - Coupling tensor framework: `28_Project_RedFromTheGrave/operator_audit/`
  - Reference genome + tools: `desync-engine:/home/jixia/desync/data/Homo_sapiens.GRCh38.dna.primary_assembly.fa`

- **What still needs to be built:**
  - Codon-usage profiler per gene per cell type (computable from BAM + GENCODE; ~1-2 days)
  - IDR predictor pipeline (sequence-based; existing tools like IUPred, MobiDB; ~1 day)
  - Glycosylation-site predictor pipeline (sequence-based; NetNGlyc, GlycoMine; ~1-2 days)
  - Low-complexity profiler (SEG, BLAST low-complexity filter; ~hours)
  - m6A profiler — REQUIRES m6A-seq data we don't have; need to source MeRIP-seq from public datasets
  - Privacy-stack-depth metric integration (combining the 4-5 measurable layers; ~2-3 days)

- **Where:**
  - Project root: `35_Project_TheHats/`
  - Parent framework: `20_Project_MarathonLament/HALO_ENCODING_AS_CS_PROBLEM.md` (and chain BT83-BT90 in MarathonLament's worldline copy + root WORLDLINE.md)
  - Cross-references: BT83-BT90 of root WORLDLINE.md; `HALO_WHY_WOBBLE.md`, `HALO_WHY_PROTEIN_LAYER.md`, `HALO_HIDDEN_PROTEOME.md`, `HALO_ENCODING_AS_CS_PROBLEM.md`

- **Tier:** PROJECT-GENESIS. The framework is established; this project is the implementation arm. **Open:** the BOUNTY_BOARD enumerates the measurement tasks; FORM.md lays out the architectural map of the encoding stack to be read.
