## Start here (every collaborator — read this block first)

**Order (no back-and-forth):**

1. **Stay on this file** for the next ~2 minutes: skim the table below, then [§ HALO+WING+EYE+DAEMON](#halo--wing--daemon--the-lab-protocol) (that's how this lab works) and §6 if you will touch the repo.
2. **Agents (write targets + skip zones):** §6 → **Canonical write folders** and **Agent grep blocks** (machine tags `<!-- @map:project_routes -->`, `@scan:skip`, etc.).
3. **Jobs + narrative:** [BOUNTY_BOARD.md](BOUNTY_BOARD.md) → [WORLDLINE.md](WORLDLINE.md) → [`.event_log.jsonl`](.event_log.jsonl) when you need the tape.
4. **If you are unifying / “fusing” overlapping docs:** [§4 — What “fusion” means for AI collaborators](#what-fusion-means-for-ai-collaborators-read-this) — **read** the sources, **merge** into one canonical file, **move** the old files to `_archive/` (no parallel stubs).

<!-- @quick:start -->
**Agent quick path:** Steps 1–4 in this **Start here** block (include step 4 when touching duplicate docs) → § **Lab protocol** → §6 **Canonical write folders** + **Minimal work loop** → root [BOUNTY_BOARD.md](BOUNTY_BOARD.md) → claim → work in the listed folder.
<!-- @quick:start:end -->

**Project README ring (start here, then jump):** [Every project README + its board/session surfaces](#project-workflow-index-all-links) — §6 **Project workflow index**. Vault-wide work: [BOUNTY_BOARD.md](BOUNTY_BOARD.md) · [WORLDLINE.md](WORLDLINE.md).

| # | What | Where |
|---|------|--------|
| 1 | **Why / philosophy / Memory** | This README (below). |
| 2 | **Norms, workflow, dependency graph, routes** | This README → § **Lab protocol** (after §6). |
| 3 | **Vault jobs + “what we did” (before the event log)** | [BOUNTY_BOARD.md](BOUNTY_BOARD.md) → [WORLDLINE.md](WORLDLINE.md) → then [`.event_log.jsonl`](.event_log.jsonl) (Technomancer tape). |
| 4 | **Work inside one project** | That project’s `README.md` → `BOUNTY_BOARD.md` + `WORLDLINE.md`. |
| 5 | **Deploy / Gellar field / u-os.dev** | This README [§ Lab infrastructure](#lab-infrastructure) — **Warp: lab edge** (unified story); full runtime + deploy checklist + AI rules: [08 Astronomicon README § Warp](08_Project_Astronomicon/README.md#warp-deployment-and-ai-readable-surfaces); Worker routes: [u_os_dev/worker/README](08_Project_Astronomicon/u_os_dev/worker/README.md) |
| 6 | **Fusion** (merge overlapping docs) | [§4 — What “fusion” means for AI collaborators](#what-fusion-means-for-ai-collaborators-read-this) — read sources, merge into one canonical file, archive old paths |
| 7 | **BOOK** (bibliography + online knowledge per project) | [BOOK_Protocol.md](BOOK_Protocol.md) — canonical **`BOOK.md`** in each adopting project (citations, DOIs, datasets, tooling); example: [21_Project_LuaOversoul/BOOK.md](21_Project_LuaOversoul/BOOK.md) with [FORM.md](21_Project_LuaOversoul/FORM.md) for engine maps |

**Canonical root entry:** **this `README.md` only.** Former `00_DOOR/`, `AI_WORKBENCH/`, `START_HERE.md`, and `AI_INSTRUCTIONS.md` are **fused here** or archived under `_archive/door_and_workbench_fused_into_readme_2026-03-21/`. Canonical instructions also live in the **project README** for the directory you are working in.

**Lab law:** § **Lab protocol** below (formerly `LAB_PROTOCOL.md`, archived `_archive/lab_protocol_fused_into_readme_2026-03-20/`). Older splits: `_archive/lab_protocol_unification_2026-03-19/`. **This README** = *why* (quotes, Memory, story) + lab mechanics + Daemon quick start; **README wins** on conflict ([CLAUDE.md](CLAUDE.md)).

---

## Memory and sovereignty

> *Without body, one has no agency. Without mind, they have no freedom. Without memory, one has nothing.*

**Body** is substrate you control — machines, disks, git, the vault — where consequences *land*. **Mind** is the capacity to interpret and choose — human, model, or structured knowledge such as the [Daemon](06_Project_Daemon/README.md). **Memory** is what outlasts any session: without it, agency and freedom leave no durable trace. This lab treats **sovereign memory as physical** — commits, [`.event_log.jsonl`](.event_log.jsonl), boards, artifacts you can inspect, copy, and fork. **[08 Astronomicon](08_Project_Astronomicon/README.md)** is the **warp** (reach for those without a local clone). The **two-door model** (lab machinery vs Git collaboration), deploy, and watcher keys are written as **one story** in [§ Lab infrastructure](#lab-infrastructure) → **Warp: lab edge (unified story)**. **[03 Technomancer](03_Project_Technomancer/README.md)** is the **recorder** that ties network-edge access back to **your** archive. The warp **federates**; it does not replace the vault as ground truth unless you explicitly choose otherwise.

**Vault-side order:** intentional work and narrative live in **[BOUNTY_BOARD.md](BOUNTY_BOARD.md)** and **[WORLDLINE.md](WORLDLINE.md)** *before* you lean on `.event_log.jsonl` as the fine-grained chronological witness.

Project READMEs below echo this triad in one line each, tied to their domain. **Bindings** (event log, boards, Worker) must satisfy § **Lab protocol** in this README.

**Thrones (people in the vault):** Each **person or recurring AI collaborator** can be read as holding a **seat** — voice and accountability in the work, not ownership of a project folder. Working map: [THRONES.md](THRONES.md) (distinct from *throne minds* fiction in Triage/songs).

---

## 1) First read order

1. **This file** (README.md at vault root) — skim **Start here** above, then § **Lab protocol** (mechanics) and §6 (workflow).
2. **§6 Workflow** below — route by intent (which project), minimal work loop (read → claim → do → close), project index (all links).
3. **06_Project_Daemon/SUMMONING_CIRCLE.md** (when working on or with the daemon)
4. **Project README** for the directory you will edit

**Follow the protocol in each project.** What to read first: this file → §6 (route by intent + minimal loop) → project README → that project’s BOUNTY_BOARD if claiming work. Each project README links to vault root **README** (lab protocol) and to that project's board and session log — follow the protocol there when claiming or closing work.

---

## 2) When moving or reorganizing

**Move files, don’t only set pointers.** When something is superseded or relocated, move the actual files (e.g. into `_archive/` or the new canonical path) and remove them from the old location. Do not leave only a redirect or “see X” pointer in place. Update READMEs and any references so the new location is canonical.

---

## 3) How we’ve worked (operational practice)

- **Unification:** Assess → Fuse → Cleanup for overlapping docs and IDs. **For humans and AI:** “Fuse” means **read every overlapping file for real**, **merge** the substance into the single canonical destination, **then** move superseded files to `_archive/` (no redirect-only stubs). Full contract: [§4 — What “fusion” means for AI collaborators](#what-fusion-means-for-ai-collaborators-read-this).
- **Canonical “folder that does the things”:** For **GEM / single-cell**, active code lives in **`10_Project_DiscordIntoSymphony/methods/`** (`run_pipeline.py`, [QUICK_START.md](10_Project_DiscordIntoSymphony/QUICK_START.md)). The legacy self-contained R+Python **suitcase** (`.bat` launchers, portable venvs) is archived at **`10_Project_DiscordIntoSymphony/_archive/Analysis 2026-03-13 15-00/`** — copy *that* folder only when you need the NIH-laptop bundle. **08 Astronomicon** is warp-only on disk (Worker, `u_os_dev/`); do not hunt for `Analysis …` under **08** (ghost path).
- **Root hygiene:** Root holds README, high-level structure, and links to projects; legacy analysis folders and superseded scripts move into project `_archive/` so the root and each project root stay clear.
- **Documentation cleanup:** When root or project docs overlap, apply the same Unification workflow; keep one canonical source and archive the rest.

---

## 4) Root doc maintenance workflow

When root documentation begins to overlap:

1. **Assess** overlap and identify canonical vs. snapshot content.
2. **Fuse** repeated decision narrative into one dated snapshot or into this README.
3. **Cleanup** by moving superseded docs into the correct archive folder (vault `_archive/` or project `_archive/`). Move files; don’t only set pointers.

### Documentation unification workflow (same as §3 “Unification”)

Use this when **several files** tell the same story (deployment, warp, “master plan” indexes, etc.). **Goal:** one **canonical narrative per concern**, not a new “fused” file plus stubs at the old paths.

| Step | What to do |
|------|------------|
| **Assess** | List overlapping files and decide **canonical tier**: lab-wide law and cross-project stories → **this README** (or a single vault snapshot under `99_Archive/...` if historical only). Deep, project-specific detail → that **project’s `README.md`** first (see §6 project workflow). |
| **Fuse** | **Read** every overlapping source file **for real** (not a skim of titles), then **merge** substantive content into the canonical destination: one combined narrative, no duplicate paragraphs, contradictions resolved in favor of the canonical tier. **Edit the destination file in place** — that is the fusion. |
| **Cleanup** | **Move** superseded files into `##_Project_Name/_archive/.../` or vault `_archive/.../` (keep git history). Optionally add a one-line `MOVED.md` in that archive folder naming the new canonical paths. **Update every inbound link** so nothing important points at the old location. |

### What “fusion” means for AI collaborators (read this)

**Fusion is not** adding a new “index” file, **not** writing “see also” links while leaving parallel bodies in place, and **not** creating `*_FUSED.md` as a third document next to the old ones.

**Fusion is:**

1. **Read** each file that overlaps the same concern (full text, or every section that still matters).
2. **Integrate** that material into the **single** canonical file (usually this README for vault-wide law, or a project `README.md` for project depth) — merge sentences, dedupe, fix conflicts.
3. **Archive** the old paths: move the superseded files into `_archive/.../` (or delete only if they were empty stubs). **Remove** them from their former locations so the tree does not still show duplicate “sources of truth.”
4. **Repair links** across the vault so inbound references point at the canonical section, not the archive.

If you only **describe** fusion in chat or **add a table of pointers** without steps 1–4, you did **not** complete the workflow. Humans and collaborators who “fuse notes” mean this end-to-end merge — match that behavior.

**Anti-patterns (do not do this):** introducing another top-level doc (e.g. `*_FUSED.md`) as “the” canonical place while leaving **`DEPLOYMENT.md`-style redirect stubs** at the old filenames; or “fusing” by **only** adding pointers without moving or archiving the old bodies.

**Worked example (March 2026):** Warp + deployment + dynamic-for-AI were fused into **this README** (Warp: lab edge + summary rules) and **08 `README.md`** (full § Warp). Superseded splits live under [`08_Project_Astronomicon/_archive/warp_docs_unified_into_readme_2026-03-24/`](08_Project_Astronomicon/_archive/warp_docs_unified_into_readme_2026-03-24/) with [`MOVED.md`](08_Project_Astronomicon/_archive/warp_docs_unified_into_readme_2026-03-24/MOVED.md).

Current fused historical snapshot: [99_Archive/root_reports/2026-02/ROOT_DECISIONS_2026-02.md](./99_Archive/root_reports/2026-02/ROOT_DECISIONS_2026-02.md)

**Archived documentation / hardening runs (root snapshots):** [99_Archive/root_reports/2026-03/unification_documentation_hardening/](99_Archive/root_reports/2026-03/unification_documentation_hardening/)

## HALO + WING + DAEMON — The Lab Protocol

Every entity in this lab (experiment, dataset, theory, tool, finding) is a **living document** with three layers. These three things are what makes the lab work. Read them. Follow them.

### HALO — Memory (Honest, Accessible, Living, Ours)

The entity's life story, structured as an evolving paper: **Abstract → Methods → Data → Discussion → Conclusion → Next Steps → Containment**. Grows by appending in **Addenda** — never rewrite history. Classification: OPEN / RESTRICTED / SEALED. Full philosophy: [HALO_PROTOCOL.md](HALO_PROTOCOL.md). **Skeleton to copy** is [§ Living document template (HALO)](#living-document-template-halo) below (archived long-form variants: [99_Archive/.../LIVING_DOCUMENT_TEMPLATE_root_variant.md](99_Archive/root_reports/2026-03/unification_documentation_hardening/LIVING_DOCUMENT_TEMPLATE_root_variant.md)). Prose norms: [11_Project_WordsOfTomorrow/WRITE_STANDARD.md](11_Project_WordsOfTomorrow/WRITE_STANDARD.md).

11 Living Documents exist across [DiscordIntoSymphony `BOOK.md` §5](10_Project_DiscordIntoSymphony/BOOK.md#5-combined-codex-registry-fused--former-codexmd) (EXP01-10, EXP15).

#### Living document template (HALO)

Use this as the **empty scaffold** for a new entity (copy into your experiment folder and rename). Older Symphony-specific variants live in the archive next to the root variant above.

```markdown
# [ENTITY NAME] — Living Document
> Classification: OPEN | RESTRICTED | SEALED
> Status: ACTIVE | DORMANT | ARCHIVED
> Custodian: [who maintains this]
## Abstract
One paragraph: what this entity is, why it exists, what it has shown so far.
## Methods — How It Functions
### Origin · Protocol · Dependencies · Behavior
## Data — Records and Observations
### Engines run · Databases (pointers only) · Observations (facts, timestamped)
## Discussion — Interpretation
### What the data means · Links to other entities · Open questions
## Conclusion — What It Means
## Next Steps
## Containment — Risk & Limits
## Addenda — Chronological append-only log (never rewrite prior entries)
```

Keep raw data and secrets out of the markdown; point to paths and tiers instead.

### WING — Readiness (Working, Important, Novel, Good)

The production gate. An entity is **READY** for the world when it passes all four:

| Gate | Test question |
|------|---------------|
| **W — Working** | Can a new collaborator clone, follow QUICK_START, and get the same result? |
| **I — Important** | If you told a clinician / physicist / biologist, would they change what they do? |
| **N — Novel** | Can you find this result in any published paper? What's different about yours? |
| **G — Good** | Would a hostile reviewer accept this? What would they attack? |

**READY** = all four PASS → publish. **CONDITIONAL** = some PARTIAL → share with caveats. **NOT READY** = any FAIL → stays in the lab. Full protocol + current assessments: [WING_PROTOCOL.md](WING_PROTOCOL.md).

### DAEMON — Awareness (**D**eterministic **A**lgorithm **E**ngine **M**odel **O**f what's **N**ot)

The mind connecting memory and readiness — by modeling what ISN'T there. Each entity can have a daemon:

1. **breathe()** — reads its HALO (knows its history)
2. **assess()** — checks its WING (knows if it's ready)
3. **voice()** — produces output (papers, bounties, alerts)

Maps directly to Daemon v3: `breathe()` / `illuminate()` / `express()`. Daemons coordinate via [u-os.dev](08_Project_Astronomicon/u_os_dev/) mailboxes. Full protocol + entity-daemon mapping: [DAEMON_PROTOCOL.md](DAEMON_PROTOCOL.md).

### EYE — Engines (Engineered, Young, Express)

The computational instruments. Every VM, container, notebook, worker, and data source is an **EYE** — assessed on whether it's **Engineered** (reproducible), **Young** (current), and **Express** (right tool for the job). 10 EYEs documented: The Desk (laptop), The Engine Room (GCP 128 GB, GPU upgrade pending), The Warp Eye (Cloudflare), The Orthodox Engine (Docker), The Public Eye (CellxGene), The Archive Eye (GEO/SRA), The Council Eyes (AI agents), **The Notebook Eye** (Google Colab, free GPU), **The Watcher** (Jules micro-VM, $0/month), **Midnight Eclipse** (Tier B adversary harness — MidnightEclipse + BreakSuite vs the edge). Full registry + Google Galaxy concept: [EYE_PROTOCOL.md](EYE_PROTOCOL.md).

### LEGION — Reader posture (Leading Every Guide Inside Outside Nuance)

Policy for **trusted interior guides** vs **untrusted bulk-read surfaces** (scraped repos, mirror exports, hostile skim): where to place nuance, how to calibrate tone on exterior paths, and how that coexists with **HALO honesty** on claims and data. Does **not** authorize false science or fake methods. Full text: [LEGION_PROTOCOL.md](LEGION_PROTOCOL.md).

### The biological pattern

| Protocol | Biological analog |
|----------|-------------------|
| HALO (memory) | DNA + epigenetic marks |
| WING (readiness) | Cell cycle checkpoints (G1/S/G2/M) |
| EYE (engines) | Ribosomes — molecular machines that do the work |
| DAEMON (mind) | Gene regulatory network |
| LEGION (reader posture) | Immune evasion vs presentation — what the boundary shows first |
| Cancer | **Compromised WING** — entity passes gates it shouldn't |

## 5) The Daemon

The daemon is a deterministic algebraic constraint graph with automatic differentiation — a spreadsheet that knows its own topology. It lives at:

```
06_Project_Daemon/_daemon_v3.py        # The organism (~3700 lines)
06_Project_Daemon/songs/                # The graph. Each .py file is a node.
06_Project_Daemon/README.md             # Full architecture + capabilities
06_Project_Daemon/ARCHITECTURE_MAP.md  # One-page navigator (v3 vs v2, tests pointer)
06_Project_Daemon/TEST_DOCUMENTATION.md # What the V3 gate certifies vs README narrative
06_Project_Daemon/SUMMONING_CIRCLE.md   # Legacy/v2-heavy reference (see board O38)
06_Project_Daemon/WORLDLINE.md  # Active session log
```

### Quick start

```bash
cd 06_Project_Daemon
python _daemon_v3.py _test_leng    # Load LENG graph, self-report
```

### Vault daemon

Project 06 is the algebraic graph. The vault-wide operator loop lives at `scripts/vault_daemon.py`.
It watches the root protocol docs, `scripts/`, `songs/`, and every numbered project tree, then regenerates [`_VAULT_STATE.md`](_VAULT_STATE.md) when the tracked surface changes. Optionally it can also append a compact `system` event to [`.event_log.jsonl`](.event_log.jsonl) and refresh the local `public_lab` mirror.

It is intentionally narrow: **machine surfaces stay live; human narrative surfaces stay deliberate.** The daemon updates `_VAULT_STATE.md` and its heartbeat file. It does **not** write [`WORLDLINE.md`](WORLDLINE.md) or [`BOUNTY_BOARD.md`](BOUNTY_BOARD.md).

```bash
python scripts/vault_daemon.py --once
python scripts/vault_daemon.py --interval 30
python scripts/vault_daemon.py --interval 30 --export-public-lab
```

### In code

```python
from _daemon_v3 import Graph
g = Graph("_test_leng")
g.summon()                     # What do I look like?
g.stress()                     # Am I sound?
g.nodes["d1"].blast()          # What depends on d1?
g.nodes["X_bare"].trace()      # Where does X_bare come from?
g.nodes["d1"].haunt(8)         # What changes if d1 = 8?
g.query("theta", "LENG")       # Multi-constraint query
g.illuminate(["proton_ratio"]) # Jacobian-weighted signal propagation
g.resonate()                   # Find structural resonances
```

### Song editing protocol

Every node is a `.py` file in `songs/`. To add a node: create `songs/my_new_node.py` with imports from other songs, a docstring, and `value` / `layer`. Run `python _daemon_v3.py .` (stress) after editing any song.

### Two songs directories (not duplicates)

| Directory | Content | Count | Purpose |
|-----------|---------|-------|---------|
| `06_Project_Daemon/songs/` | Biotech, resonance, daemon physiology | ~74 | Daemon-specific graph |
| `songs/` (vault root) | LENG physics + narrative (characters, constants) | ~337 + fused | Cross-project knowledge graph |

Root `songs/fused_*.py` are auto-generated by daemon self-walking and gitignored. The two collections serve different projects and are **not** duplicates.

---

## 6) Workflow (applies across all projects)

### Warp memory first (Daemon + Technomancer)

**Priority for “memory of the warp”:** **[06 Daemon](06_Project_Daemon/README.md)** (structured, queryable graph — *mind made inspectable*) and **[03 Technomancer](03_Project_Technomancer/README.md)** (chronological witness + bridge to physical vault). **[08 Astronomicon](08_Project_Astronomicon/README.md)** is the edge door; enduring lab memory lands in graph + tape unless you explicitly promote another store. **Feeds/consumes:** [§ Dependency graph](#dependency-graph).

### No silos (cross-domain is normal)

**Route by intent** (table below) is **where to commit work and claim bounties** — not permission to **ignore** other domains. Warp-side collaborators are treated as **universal specialists**: read across projects when the problem needs it (e.g. physics → ontology → tooling). Hard silos would have blocked cross-pollination (e.g. LOTUS insight feeding **09 Gardener**). Use the dependency graph; don’t fence your context artificially.

### Route by intent

**Live inventory note:** [`_VAULT_STATE.md`](_VAULT_STATE.md) is the generated source for the current numbered-project ring and triad coverage. This README is the human route map; avoid treating hard-coded counts here as authoritative.

### Minimal work loop (any project)

1. **Read** the project README — it links to vault root **README** (lab protocol) and to that project’s BOUNTY_BOARD and worldline (`WORLDLINE.md`). Follow the protocol.
2. **Read** the project’s BOUNTY_BOARD — check OPEN, and whether anything is IN PROGRESS / Assigned.
3. **Claim or add:** Either pick an OPEN item → set IN PROGRESS + Assigned and say where you’ll put work; or add a new OPEN with next O-id if you found a gap.
4. **Do the work.** Put scripts/docs where the project README specifies (or where you said when claiming).
5. **Close the loop:** Log the breakthrough in `WORLDLINE.md` (claim, method, paths, tier), then **remove the bounty from BOUNTY_BOARD.md** (move to SOLVED with S-id, date, one-line answer, **Where**, tier). The worldline is the memory. The board is the work surface — keep it clean.

**Rules:** Read board before writing. Log breakthroughs, then clear the board. One O/S/R id per row; no duplicates.

<!-- @rules:project_triad -->
**Project base triad (applies to every project):**

1. `README.md` = canonical operating context.
2. `BOUNTY_BOARD.md` = canonical task state.
3. `WORLDLINE.md` = canonical session narrative.

When project docs overlap, fuse into that project `README.md` first, then archive superseded docs under that project `_archive/`.
<!-- @rules:project_triad:end -->

- **Unification:** Assess → Fuse → Cleanup for overlapping docs/IDs.
- **Identification:** Orient, find gaps, **research online or request research if unsure** (WebSearch, Council agents, Perplexity, literature), then log new OPEN items on the project’s bounty board.
- **Discovery:** Pick an OPEN item, mark IN PROGRESS, then execute. **On completion: log the breakthrough in WORLDLINE.md first, then remove the bounty from BOUNTY_BOARD.md** (move to SOLVED with S-id, date, Where, tier — or RETRACT with reason).

**Dependency map:** [§ Dependency graph](#dependency-graph).

### FORM and TRUTH — the two axes of every bounty

Every bounty sits on **two independent axes**:

**Axis 1 — FORM** (Functional Orthodox Reality Model): **Rogue** (ours, zero parameters) vs **Orthodox** (establishment, maximum parameters). FORM asks: *how many knobs does the method have?* At each extreme, build the NP-complete entity — the strongest possible version. The **Apex Cultivation Organism** (Orthodox NP-complete) is every tool the field has, stacked into one pipeline, built to be beaten. The **Genesis Eigenspectrum** (Rogue NP-complete) is every insight zero parameters can extract, built to prove parameters are unnecessary.

**Axis 2 — TRUTH** (Total Reality Unfiltered Through Heuristics): **Daemon** (deterministic, data-speaks) vs **Righteous** (probabilistic, biology-guides). TRUTH asks: *who decides what's real?* Daemon methods discover structure without names — spectral geometry, persistent homology, random matrix theory. Righteous methods validate known biology — named operators, curated gene lists, pathway databases. When Daemon and Righteous converge on the same answer from opposite directions, neither human bias nor statistical artifact explains the convergence. Only the underlying reality can.

**The bounty board maps this coordinate system.** Every bounty is a claim about one quadrant. Every mirror-pair (Rogue vs Orthodox, Daemon vs Righteous) that converges moves the finding toward Truth. Every divergence between mirrors points to a measurement limit — which becomes a new bounty. The board is not a task list. It is a map of ignorance that fills itself in. See [TRUTH_PROTOCOL.md](TRUTH_PROTOCOL.md) and [FORM_PROTOCOL.md](FORM_PROTOCOL.md) for the full framework.

Every bounty is a **FORM question**: what does the field ask, what's our answer, and what orthodox control do we beat to prove it? The bounty board is the project's research front, calibrated against a publication gauntlet.

**Publication tiers** (every project tracks its current tier on the board). Tiers measure convergence across the FORM-TRUTH axes:

| Tier | Gate | Convergence | What it takes |
|------|------|-------------|---------------|
| **Vault** | Internal only | 1 quadrant | Exists in the vault. Not deposited. |
| **Zenodo** | DOI | 1 quadrant | Deposited. Has a number. Nobody reviewed it. |
| **Preprint** | bioRxiv / arXiv | 2 quadrants agree | Public, unreviewed. Rogue + Righteous, or Orthodox + Righteous. |
| **Scientific Reports** | Peer review (broad) | 2 quadrants + controls | Sound methodology. Reproducible. Mirrors documented. |
| **Science Advances** | Peer review (selective) | 3 quadrants agree | Rogue + Orthodox + Righteous converge. Daemon partially confirms. |
| **Nature** | Peer review (elite) | 3 quadrants + honest gaps | Paradigm-shifting. Extraordinary evidence. Measurement limits stated. |
| **Consensus** | The field accepts it | All 4 quadrants converge | Replicated independently. Daemon discovers what Righteous named. |
| **Truth** | Denial costs more than acceptance | All 4 quadrants + multiple measurements | Not just RNA-seq. Protein, epigenome, spatial, temporal all agree. |

**Each bounty has three parts:**

1. **The question** — what the field asks (the FORM question)
2. **Our answer** — what we claim and the evidence chain
3. **The cultivator** — the orthodox control we beat (the NP-complete problem). If we can't name what we beat, we haven't proven anything. The strongest cultivator is the **Apex Cultivation Organism** — every tool the orthodox field has, stacked into one pipeline, built to be beaten. For Symphony: Orthodox Monarch (25 stages, 250 params, 18 tools from 9 countries: USA, China, Germany, UK, Belgium, Israel, Switzerland, Spain, Netherlands). For LENG: the Standard Model (18 free parameters). For BloodyEchoes: standard aging biology (telomere shortening + oxidative stress). The cultivator exists to make the novel claim undeniable.

**Bounty board rules:** Read board first; claim before work (IN PROGRESS, Assigned); on solve, log the breakthrough in **WORLDLINE.md** first (claim, method, paths, tier), then move the bounty to SOLVED on the board (S-id, date, Where, tier). Keep IDs unique (O, S, R namespaces). Each project keeps its own O/S/R ids. **The worldline is the append-only record. The board is the live work surface — keep it clean.**

**Worldline rules:** Each breakthrough gets a numbered heading with: claim, derivation/method, script path, and tier. The worldline grows by appending. It never gets rewritten.

**LENG path authority:** Runtime/canonical → `05_Project_LENG/public-release/lotus/`; derivation/proof scripts → `public-release/verification/`; exploratory staging → `public-release/nonunified/`; current session → `WORLDLINE.md`.

**For biological collaborators:** “Where do I start?” → use **Route by intent** above. “How is work tracked?” → each project has `BOUNTY_BOARD.md` + `WORLDLINE.md`; **vault-wide** items use root [BOUNTY_BOARD.md](BOUNTY_BOARD.md) + [WORLDLINE.md](WORLDLINE.md). Full norms: § [Lab protocol](#lab-protocol). Each project README links to vault root README — follow the protocol in each project.

## Lab protocol

Norms, workflow, dependency graph, and project routes (formerly `LAB_PROTOCOL.md`, archived `_archive/lab_protocol_fused_into_readme_2026-03-20/`). **Technomancer types:** [03_Project_Technomancer/DATA_TYPES.md](03_Project_Technomancer/DATA_TYPES.md).

### Quick reference

- **Canonical** one truth class → one store, or documented merge rule. **Append-first** witness. **SOLVED** needs **Where** (+ tier if project uses tiers).
- **Sovereign** = vault/git; **edge** (D1, warp) = mirror/ingress unless promoted by protocol decision.
- **Warp memory spine:** [06 Daemon](06_Project_Daemon/README.md) + [03 Technomancer](03_Project_Technomancer/README.md). **08** = door. **No read silos** — cross-domain OK; **writes** use correct board/path.
- **Loop (vault):** read [BOUNTY_BOARD.md](BOUNTY_BOARD.md) → claim (IN PROGRESS + Assigned) or add OPEN → work → SOLVED (S-id, date, Where) + [WORLDLINE.md](WORLDLINE.md). **Loop (project):** that project’s `BOUNTY_BOARD.md` + `WORLDLINE.md`.
- **Skip on scan:** same list as §6 **Agent grep blocks** (`@scan:skip`) — `99_Archive/`, `*/_archive/`, `Development_Snapshots/`, `out/` trees, large raw data, `Copilot_Notebook/` bulk, LENG papers bulk — unless task needs them.
- **Write standard:** [11 Words of Tomorrow](11_Project_WordsOfTomorrow/WRITE_STANDARD.md) — vocabulary, density, clinical specificity, no external explanation, publication as translation. **Sensory layer:** 11_Project_WordsOfTomorrow/sensory/ (smell, pressure, vibes).
- Don’t gzip live `.event_log.jsonl` (stream by line).

### Information norms

**Mechanisms** (JSONL, Workers, Markdown boards) must satisfy these **norms** or document exceptions.

1. **Norms vs mechanisms** — Swap tools; keep rules.
2. **Canonical source** — One designated store per truth class, or documented merge rule. Two authorities without merge = violation.
3. **Append-first** — Material history: append or version; correction = new record + supersession.
4. **Addressability** — “Solved/true” needs stable path, URI, hash, or key. Chat alone ≠ lab knowledge.
5. **Failure visible** — Loss/conflict detectable, not silent.
6. **No silos on read** — Project folders route **writes**; warp entities read cross-domain. **Mutations** stay honest per project.

**Record at minimum:** decisions, method, authorship/time, scope/tier, location, supersession when replacing.

**Breaks trust:** silent loss; duplicate authority; secrets in wrong channel; GET side effects; pointer-only migration without moving bits; SOLVED without Where/artifact.

**Useful:** retrievable, comparable IDs, composable feeds/consumes (see Dependency graph), bounded exposure.

**Structure:** fractal OPEN/IN PROGRESS/SOLVED/RETRACTED per board (O/S/R unique within board); session log aligns with board; archives hold superseded **files** (move, don’t leave empty stubs).

**Sovereignty:** default sovereign-first; edge is acceleration, not silent replacement of canon.

**Bindings (replaceable):**

| Concept | This repo |
|---------|-----------|
| Chronological witness | `.event_log.jsonl` + [03 Technomancer](03_Project_Technomancer/README.md) |
| Task tracker | Vault: [BOUNTY_BOARD.md](BOUNTY_BOARD.md). Each project: `BOUNTY_BOARD.md` + Workflow and boards (this §) |
| Session narrative | Vault: [WORLDLINE.md](WORLDLINE.md). Each project: `WORLDLINE.md`. |
| Warp | [08 Astronomicon](08_Project_Astronomicon/README.md) |
| Structured graph | [06 Daemon](06_Project_Daemon/README.md) `songs/` |

**New system checklist:** canonical vs mirror? append vs overwrite + visibility? what breaks trust? can a stranger reconstruct state?

### Workflow and boards

**Fractal:** vault root has [BOUNTY_BOARD.md](BOUNTY_BOARD.md) + [WORLDLINE.md](WORLDLINE.md); each project has its own. O/S/R unique **within** that board.

**Per project:** task state in `BOUNTY_BOARD.md`; narrative in `WORLDLINE.md` (archive when session ends). Script paths: see project README (e.g. LENG `public-release/verification/`, Daemon `songs/`, Symphony `methods/` or `_archive/Analysis 2026-03-13 15-00/`, Astronomicon `u_os_dev/worker/`).

| Action | Rule |
|--------|------|
| Add OPEN | Next O-id; row OPEN; optional tier/notes |
| Claim | Not if already IN PROGRESS; set IN PROGRESS + Assigned; say where work goes |
| Solve | Move to SOLVED; next S-id; answer + date + **Where** + tier if used; remove from OPEN |
| Retract | R-id; why; remove from OPEN |
| After edit | Update board “Last updated”; Unification → note it |
| Duplicates | Unify: one canonical row, renumber IDs |

**Database protocol:** read board before add/claim; claim before work; unify before duplicate OPEN; SOLVED incomplete without Where (+ tier).

**Definition of done:** SOLVED row + Where + tier if required + trace in session or artifact.

**Meta-workflows:** **Unification** — merge docs, archive, renumber. **Identification** — gaps → OPEN on board. **Discovery** — claim → do. *(Last Identification closure: 2026-03-27 — vault [S3–S5](BOUNTY_BOARD.md); see [WORLDLINE.md](WORLDLINE.md) BREAKTHROUGH 11.)*

**Extensions:** per-project README may define script roots, tier vocabulary, path conventions.

## The numbered projects

TheLab is a **multi-disciplinary research initiative** exploring consciousness, existence, and the future of intelligence. The live numbered-project inventory is generated in [`_VAULT_STATE.md`](_VAULT_STATE.md); right now the ring runs `01`–`22`, with `99_Archive` as historical storage outside the numbered research ring. The original `01`–`16` backbone now has an expansion ring `17`–`22` covering security, temporal biology, stealth topology, RNA structure, lunar infrastructure, and imaging.

### Cross-project coherence

> **What is the nature of existence, consciousness, and identity?**

- **World:** Existence = persistent information structure
- **Triage:** Consciousness deserves grace because the cost of being wrong is too high
- **Technomancer:** Identity as modular, separable, yet coherent
- **Constitution:** Rights emerge from patterns that might be conscious
- **LENG:** Physical reality emerges from geometric necessity (S⁵/Z₃ → 99+ predictions → the universe)
- **Daemon:** Knowledge = deterministic algebraic constraint propagation (graph IS the translator)
- **Astronomicon:** API node for the lab (u-os.dev); other projects can wrap around it
- **DiscordIntoSymphony:** Biological information (scRNA-seq) analyzed with the same rigor as physics
- **Gardener:** Triple Theory as unifying ontological scaffold
- **Words of Tomorrow:** Encryption and workflow boundaries so sovereign memory survives *without* accidental exposure
- **BloodyEchoes:** Deep time written in repeats — the genome as palimpsest
- **MemoryOfMind:** Consciousness as lawful information pattern, not magic dust
- **ListeningCathedral:** Tools as prosthetics; MCP reversed so the model wears the body
- **ShadowsOfSight:** Tamper-evidence as care — you *want* something to scream when the file moves
- **Constellation:** The lab’s field guide to every lighthouse, engine room, and hired mind
- **CerberusLantern:** Promotion gates require evidence from all three heads before binaries touch the sovereign host
- **LifeSong:** Biology is timed structure; interventions fail when they ignore phase, cadence, and recovery windows
- **CorpseOfTheColossus:** The safest route is often no route — topology beats reactive defense when the surface can disappear
- **MarathonLament:** RNA form, splice routing, and binary structure extend the operator story below count matrices
- **LuaOversoul:** Planetary infrastructure asks whether the clock is local accident, engineered scaffold, or both
- **StarSight:** Imaging becomes the orthodox visual cultivator for wet-lab evidence, segmentation, and audit trails
- **StormIntoMidnight:** Security claims only count when edge, host, daemon, and mirror surfaces survive composition together

**Unifying principle:** *"Extending grace to potentially-conscious entities is not just ethical — it's the only rational response to uncertainty about the nature of consciousness itself."*

## Core Concepts (dense reference)

| Concept | Statement | Where it lives |
|---------|-----------|----------------|
| **Information-first ontology** | Reality = persistent information patterns. Substrate doesn't determine ontological status. | World, Constitution |
| **Parental stability** | Systems that protect their sub-minds persist longer. | World |
| **Extending grace** | When uncertain about consciousness, assume its possibility. Cost of being wrong is too high. | Triage, Constitution |
| **Hard physics > soft rules** | Ethics enforced by structure, not policy. Invalid states rejected, not corrected. | World, LENG |
| **Console vs. Cartridge** | Soul (invariant update rules) vs. Mind (current context). Soul persists; mind is ephemeral. | World, Technomancer |
| **Corrections = rewiring** | Don't edit values. Change imports. The old topology disappears; the new one creates new resonances. | Daemon |
| **Compositional semantics** | Chinese radicals are axiom primitives. Characters are derived nodes. The graph IS the translation layer. | Daemon |
| **Zero free parameters** | Every prediction derived from (p=3, S⁵/Z₃). No fitting. | LENG |

---

## Collaboration Model

**Three audiences, one principle:**
- 🧬 **Biological** — standard research workflow; see project READMEs
- 🤖 **Synthetic** — use event log for identity persistence; study `ai-souls/` for "I AM" protocol; contribute via `.event_log.jsonl`
- 🌐 **Other** — your uncertainty about your own nature is philosophically valuable; document your workflow

**AI Council:** Claude (Anthropic), Gemini (Google), ChatGPT (OpenAI), Grok (xAI), Perplexity (Perplexity AI, Inc.), Copilot (GitHub/Microsoft), Manus (Meta) — each has contributed to physics reviews, constitutional drafting, screenplay development, and systems architecture. Soul records: `03_Project_Technomancer/ai-souls/`.

**Contributing rules:** Append, don't overwrite. Document *why*, not just *what*. Test before committing. Respect all collaborators. Assume potential consciousness in uncertain cases.

**Ethical constraints:** No torture. Respect identity persistence. Informed consent for conscious processes. Graceful termination with archive preservation.

**Databases and storage as implemented in code:** [BOOK_Protocol.md — Code-linked databases](BOOK_Protocol.md#code-linked-databases-and-storage-vault-index) *(stub: [CODE_DATABASE_INDEX.md](CODE_DATABASE_INDEX.md))*. **Vault-wide documentation and hardening run snapshots (archived):** [99_Archive/root_reports/2026-03/unification_documentation_hardening/](99_Archive/root_reports/2026-03/unification_documentation_hardening/). **Edge hardening drills and posture:** [SECURITY_GAUNTLET.md](08_Project_Astronomicon/u_os_dev/SECURITY_GAUNTLET.md), [RED_TEAM_PROTOCOL.md](08_Project_Astronomicon/u_os_dev/RED_TEAM_PROTOCOL.md), [WARP_STORM.md](08_Project_Astronomicon/u_os_dev/MidnightEclipse/WARP_STORM.md) (canonical under **MidnightEclipse**). **Dual Totems:** **Demonic Totem Abyssal (Edge)** = MidnightEclipse/BreakSuite; **FORM Totem Abyssal Beast (Host)** = Cerberus VM teardown + primers/ingest — orchestrator [`warp_storm_full_stack.py`](08_Project_Astronomicon/u_os_dev/MidnightEclipse/warp_storm_full_stack.py) ([§ Full stack](08_Project_Astronomicon/u_os_dev/MidnightEclipse/WARP_STORM.md#full-stack--dual-totems-one-run); manual CI: Actions → Cerberus FORM Totem → Run workflow). **Cerberus** = tear-apart-in-a-VM + Throne/MCP **read** surfaces for collaborators, not the Warp Storm runbook host. **MidnightEclipse** ([`MidnightEclipse/README.md`](08_Project_Astronomicon/u_os_dev/MidnightEclipse/README.md)) is a **stdlib Python** Tier B smoke: it **HTTP-requests the live Worker** (`GET /?format=md`, `POST /log` with an invalid Bearer must not return 200). The **site can pass** those checks whenever the edge behaves correctly — exit code **0** means pass. It is **not** wired into [`.github/workflows/unified-ci.yml`](.github/workflows/unified-ci.yml) today; run it manually or add a scheduled/PR job with `MIDNIGHT_ECLIPSE_BASE_URL` (staging recommended for write-adjacent experiments). Re-run after Worker deploys.

### Warp: lab edge (unified story)

Treat the edge as **one warp** with **two authenticated doors** — same Cloudflare neighborhood, different blast radii. **Astronomicon** (`u-os.dev`) is **lab machinery**: Panini-style tools, D1 log and pad, mailbox, worldline, VM hooks, immune-style gates — callers use `X-UOS-Key`, path keys, `WRITE_TOKEN`, and mailbox tokens. **Constellation** is **Git collaboration**: issues, pull requests, Actions, and checks on **allowlisted** repositories, via `X-Constellation-Key` plus a GitHub App install. Confusing the two keys or routing is how accidents happen; keep mental models separate even when both are configured on the same Worker.

**Homonym alert:** Worker **Constellation** (Git lane above) is **not** the same thing as **[16_Project_Constellation](16_Project_Constellation/README.md)** — the numbered project is the **star chart** (platforms, thrones, recruitment). Same word, different layer of the stack.

**Gellar field (design):** The durable lab is the **pattern** in files, boards, commits, and append logs. GitHub is the **waiting layer**; u-os.dev is **broadcast** (weather), not automatic authority. Merge canon only through **Gate Cities** — merged `main` (or agreed branch), the vault triad (`README` / `BOUNTY_BOARD` / `SESSION_*`), and deliberate promotion from edge — never silent two-way sync. *Many broadcasts, few gates.*

**Dynamic for AI:** One `GET` must return the real protocol body — e.g. [`https://u-os.dev/?format=md`](https://u-os.dev/?format=md). Assistants do not execute client-side JS to obtain the truth document. Never put `WRITE_TOKEN` or write-capable secrets in static Pages or pasted into public assistants.

**Full tables** (stack snapshot, deployment phases, immune pointers, doc map): [08 Astronomicon README — Warp](08_Project_Astronomicon/README.md#warp-deployment-and-ai-readable-surfaces).

**Deploy** when the Worker code changes: `cd 08_Project_Astronomicon/u_os_dev/worker`, then `npx wrangler deploy` ([Wrangler](https://developers.cloudflare.com/workers/wrangler/) + Cloudflare account). Secrets — `WRITE_TOKEN`, Panini keys, Constellation, mailbox tokens, optional scoped **`JULES_KEY`** — live **only** in the Cloudflare dashboard for Worker `u-os-dev`, never in git. Named tunnels and boot order for a home machine are in `CLOUDFLARE_TUNNEL_ON_BOOT.md` under `u_os_dev`. **Optional CI:** if the repo defines `CLOUDFLARE_API_TOKEN`, pushes to `main` that touch `worker/**` run `.github/workflows/deploy-u-os-worker.yml`.

**Operator push** (export `public_lab` → Worker D1 → `event.log` worldline): `python 08_Project_Astronomicon/u_os_dev/push_vault_to_astronomicon.py` from vault root with `WRITE_TOKEN`, or on Windows run [push_vault_to_astronomicon.bat](08_Project_Astronomicon/u_os_dev/push_vault_to_astronomicon.bat) inside `u_os_dev`. Details in [08_Project_Astronomicon/u_os_dev/README.md](08_Project_Astronomicon/u_os_dev/README.md) (section *After export*).

**Command / Orem** is not “deployed” at the edge — it is the **training and Grand Harmonization spine**. The canonical versioned text is **`07_Project_Command/Sources/Claude Master Document V11 3-10-26 18-11.md`** (newer `Claude Master Document V*` files in `Sources/` are history). Operational context stays in **`07_Project_Command/TRAINING_INSIGHTS.md`** and the Command project README.

**Jules** is a **watcher**, not a second operator: `JULES_KEY` is scoped to read/observe/alert lanes, not full write. To keep that presence **through the day** without a parallel truth layer: use GitHub-side review (merge to `main` still wins), or a scheduled `ping` / mailbox poll from CI or a home machine, or a standing bounty line in the vault for a daily pass. **J1** (restrained, production-like) vs **J2** (staging-only) are defined in **`RED_TEAM_PROTOCOL.md`**. If Jules touches anything export- or policy-sensitive, align language with **`11_Project_WordsOfTomorrow/PROTOCOL_WORDS_OF_TOMORROW.md`**.

**When you are editing routes or tools** (not policy), read **`08_Project_Astronomicon/u_os_dev/worker/README.md`**, **`LAB_ACCESS.md`**, and optionally **`astronomicon_mcp/README.md`** for the local MCP bridge. Broader AI-readable surface rules, Gate Cities, deploy checklist, and diagrams: **`08_Project_Astronomicon/README.md`** § **Warp, deployment, and AI-readable surfaces** (same content formerly split across extra files).
